Let's say the management of an unknown school in an unknown location has added the definite article
the
to the name of their school to make it sound prestigious.
The John Doe Elementary School
The John Doe High School
The University of St. John Doe
The original names didn't have an article. Do you find these school names pretentious?
His son is in fifth grade at
The
Academy of John Doe.
She graduated from
The
University of St. John Doe with a degree in economics.

Not at all. And your last two sentences would sound odd without the article.
